I don't think it's a mode switching issue (though try in the GUI -
gnome-display-properties) because Xorg selects the first valid mode from
the list, and for you "640x480" is the last mode, Xorg must think the
other modes are not valid.
Look through /var/log/Xorg.log (or Xorg.0.log or Xorg.0.log.old) for
messages relating to video modes. Perhaps you need to specify detailed
values for your monitor - horizontal sync, vertical refresh.
