Yes, the newer version of Synaptic is in Free's experimental backport of
Gnome 2.18, which is not in the main APT branches.
I found that your problem has to do with the way dbus works, rather than
a bug in any specific version of Gnome.
If you want to launch Nautilus as root, from an ordinary user terminal,
without being prompted for the root password, you can use:
sudo dbus-launch nautilus
as long as your user is listed in the /etc/sudoers file.
Or:
sudo dbus-launch synaptic
if you don't want to use the entry on the Gnome -> Desktop ->
Administration menu and type the password each time.
