I've noticed that, but I thought it was on purpose, so that it didn't 
get in the way of your Jack applications. I guess even if it's on the 
bottom layer, it should still show up in the desktop switcher. I'll file 
a ticket on this.

You can do Setup -> Misc -> Enable system tray icon in the meantime.
